Then why was he getting tortured in the beggining of berserk? How did those men even see him?

Well, Puck said it was mostly people from churches and priests. They refuse to accept that such things as fairies exist and therefore, even when one is right in front of their faces it doesn't leave an imprint in their memories and they completely forget that they see it, and just ignore it. But other than those few kinds of people, more open-minded people can see fairies. So it's more like "retarded" in denial humans are the only one's who can't. Most humans, on average, can unless they are really religious in some way or form. In particular the Christian type of religious. It seems.
